In 1878, Wilamowitz married Maria Mommsen, the eldest daughter of renowned ancient historian Theodor Mommsen, whom he assisted in completing his Roman History. His personal life mirrored the themes of his Human Design, as he navigated relationships with both collaboration and rivalry.

Wilamowitz’s later years were marked by seclusion due to severe kidney problems, yet his legacy continued to thrive. He passed away in Berlin on 25 September 1931, after a short coma, and was buried in his native village alongside his wife, Maria (1855–1936), and their only son, Tycho. He also had a daughter, Dorothea Freifrau Hiller von Gaertringen, who married archaeologist Friedrich Hiller von Gaertringen.
